Does it handle the if-necessary game?

Yes. Double-elimination brackets include a reset final that is only played if the losers-bracket champion wins the first championship game.

What about run rules and time limits?

Yes. Scores are runs, and you enter the final however your run rule or time limit ended the game.

Can I run multiple divisions?

Yes. Add up to 12 divisions by age or skill level, like 12U, 14U, and Open. Each one has its own teams and format, they share one tournament link, and one $19 payment covers every division.
